Actually, a truly clean master would not include profile.xml; if you
provided your own master copy, then maybe you would want to keep all
clones in sync, with each upgrade.

These, you *definitely* do not want to clone, during an upgrade; they
record the state of the system you are upgrading, so the upgrade process
itself needs to update them!  If you overwrite them beforehand, you will
corrupt the installation record ...

... and this will become hopelessly confused.
