Recently (after 3.0.5 release) fixed #43748 has hopefully resolved some parts of this. But from your list at least 'ruleset' remains, as it's not a server setting as such.
AI skill level has been turned to a server setting in freeciv-3.2 development version: #44105
The topology part has some interactions making it impossible (or at least; it would cause more problems than solve them) to save them. There's an improvement coming in freeciv-3.2 development version that wrap is a separate setting (that can be saved): #42289
There's an open issue about client not sending requested settings again after a ruleset change (so once you switch to that 'experimental' ruleset, your saved settings won't apply): #43747

Ticket details:

I have to change the game settings every time, because they're not saved, no matter how many times I press "save", "apply" or "ok" in each settings tab.
I'm using the gtk3 client, default Archlinux package.
The options I always have to set are:
Main:
1. Ruleset: experimental
2. Number of players: 4
3. AI Skill: hard
Geological:
1. Map size definition: tiles per player
2. Tiles per player: 35
3. Map topology: wrap east-west, wrap north-south, isometric (not hexagonal, yuck)
Sociological:
1. Player initial units: ccwwxk (I always have to add the k)
2. Migration probability within nation: 40
3. Migration probability between foreign cities: 40
Internal:
1. Set of nations to choose from: core
The rest of the options I never change, either because they have been save before or because the defaults are fine with me.
